97 ford expedition and 99 ford expedition engine difference?

I have a mechanic attempting to swap the engine in my 97 ford expedition with a 99 ford expedition engine (both 4.6L) when he attempted to swap the old intake manifold with the new engine the bolts and sensors aren't lining up, does anybody know why this

I know that on mustangs 4.6 the difference between a 97 4.6 and lets say a 2000 4.6 is that the 2000 model came with power improvement heads (PI) heads. Have your mechanic do some research to see if you have PI heads.
